Hello,
Is there a way to convert Referenced models into local (not referenced) models?
I have a referenced model.
I want to do some modification on the model but it's not allowed because it is a referenced model.
So, I want to make the referenced model "local" in the scene, without losing the animations etc I already put into the model.

Right click Make Reference Model Local should be good enough.
If it loses the animations, then apply Delta before making it local.
Open your model properties with double click, go to Delta Advanced and Apply Delta
You should be able to convert it back to reference later with right click Convert to Reference and save your changes as a model emdl file.

The applying of the delta I didn't know, great!
Can you save over a referenced model by making it local, do changes, then make referenced model again by saving over the original referenced model?

Yes you can. AFAIK it's just like saving the model and importing it again. It will save all changes including animations.
