Might be a long shot here but is it possible to maintain seperate cluster after merging? I want to "keep" the different input meshes as clusters but i seem to only have two options now: either no clusters at all or all the clusters get merged into one big one...
Any way to do this?

If I understand your question correctly...
A simple way to do this would be to assign a separate material to each object as a whole before merging. By explicitly merging the materials you create two clusters (containing the materials) on the new Polymesh. Afterwards you can delete the cluster materials, keeping the clusters themselves intact.
