I am currently working on a solution.
I have a good friend of mine helping me as well.
Hope to have something soon.

I assume you all are talking about mocap bvh files???

Well i am doing the same thing was thinking of two ways i can export the bvh data.

1) Use Motor(mocap to rig) to transfere the bvh data to new rig and export it using fbx.

2) Use Motor(rig to rig) to transfere the bvh data to new rig and export it using fbx.

3) Import the bvh file and take the clip data and change it back to keyframe data and some how apply that to new rig and export it using fbx.

Got it to work but it is bvh data exported through fbx...

1) Import bvh file.
2) Make a model to fit the mocap rig.
3) Apply envelope and cleaned the weights up.
4) In the Animation Mixer, select the clip to which the timewrap and Clip>Freeze to New Source. Apply an action with timewarp back to the object at scene level
5) The New Source will be saved under the mocap rig and will export through fbx.

I also tested Motor and it worked also but tagging the 2 rigs and transfering 1 to the other just doesn't work all that great...

this app can import FBX/Collada files with bone/skinning + animation... and it can export .bvh files. the process isn't very clean, but if you work from a simple shadow rig it should be relatively painless. I was successfully able to move a skeleton into Messiah 3D Studio from XSI using this method.
